I am indeed confused. What is the rationale for such editorial changes which alter the original text?

These are not KS changes but editorial changes.
There is nothing to stop you from writing Pan yth era dyweth an vledhen or Pan th'era dyweth an vledhen in KS if you wish.
You are confusing orthography with editorial policy. Please understand that the two are separate.
